I have noticed that missile damage isn't dependent on level. I have missiles that are almost 100 points higher than folks who are as much as 15 levels higher than me.

Actually, it is. Maybe not for a level or two but then you should be able to get better ones in the shop. I think those people just kept their old missiles and didn't bother to buy new ones. Also, there's a pet ability to make your missiles stronger.

Why the heck are missiles in shop -20, -23 and worse? This has been going on for weeks. NOT fair! 
Items are bad also. Not even worth checking out the shop anymore...............

This is normal. It's the game's way of slowing down your progress so that others can catch up.

missiles earned as deed rewards (and sometimes special missions rewards) are usually better than the ones found in the shop.
Same if you have any kind of uniform set, items in shop will be lower, since your 5% or 7% stat bonus can't compare to a normal item. When you get into a stable league and get a 7% set, even epic rewards usually won't be as good.
English isnt my first language so please tell me when I'm making mistakes or I'm not clear.
